Not sure if a virus it or what, but can’t find the data structure to rebuild it, let alone repopulate it.
Discovered while attempting database optimization.
File ‘.\wXXXXXs\kfm_new_directories.MYD’ not found (Errcode: 2 – No such file or directory)Thoughts? Direction?

it almost looks like the table has crashed. You can try to run optimization on it:
OPTIMIZE TABLE kfm_new_directories;Or you can also remove all of the kfm_… tables as they will be automatically re-created.

38 files start with kfm_new_ Delete all or just the “kfm_new_directories.*” ?

I wouldnt’ recommend going after the database files directly. When there is SQL issue it should be fixes using SQL. I recommend you look for some articles about how to fix tables when the MYD file is missing.
